Im Zentrum von "COUNTDOWN - Die Jagd beginnt" steht eine Spezialeinheit des LKA, die immer dann zum Einsatz kommt, wenn es schnell gehen muss, wenn Gefahr im Verzug ist. Jan Brenner (Sebastian Ströbel) ist der temperamentvolle und unangepasste Leiter der Einheit. Er setzt vor allem auf sein Bauchgefühl, wenn es um die Aufklärung von Mordfällen geht. Ihm zur Seite stehen die charmante und hartnäckige Leonie Bongartz (Chiara Schoras), die toughe Kriminalkommissarin Eva Mayerhofer (Anne Diemer) und der ruhig-joviale Kriminaloberkommissar Klaus Frings (Andreas Windhuis). Für Kriminaldirektor Ritter (Oliver Stritzel) sind die zum Teil unorthodoxen Methoden der Spezialeinheit oft ein Dorn im Auge.
